Leonardo makes it out of the fire and tries to ride off after Carlo to seek justice and/or vengeance but fails to reach him. In the woods, he tearfully laments the loss of his mentor. Meanwhile, Vanessa tells Clarice about Carlo's betrayal. Clarice tries to say there must have been some mistake and attempts to usher Vanessa back to the palace. She refuses to go and Clarice tries to get the guards to bring her back. Nico speaks out against Clarice's tyranny and in a stunning revelation (for the audience), he reveals his surname is Machiavelli.  It's then that Vanessa goes into labour and gives birth to a baby boy.

Leonardo wakes and finds himself being tended to by Al-Rahim, in the flesh. He gives him a pep talk to get him back on track and informs him that the Book of Leaves is most likely in Constantinople. Leonardo later wakes up to find Zoroaster standing over him. Leonardo quickly fills him in and though Zoroaster isn't necessarily inclined to come along to get the Book, he does want revenge for their murdered friend.

Riario is being tortured by the Labyrinth who hope to get him to join them. He eventually breaks, much to their pleasure. Their ultimate goal upon finding the Book of Leaves is to destroy it, which isn't all that surprising given how much danger and havoc has been spread over it.

Lorenzo receives word that Florence has been liberated from its siege and takes much pleasure in gloating in the face of those who would wish him dead. He gets in a scuffle when word comes that the Ottoman Empire is coming their way. With this new threat, the fake-Pope Sixtus is ready to re-embrace Lorenzo and Florence to the church so that they may band together against this new threat approaching the shores of Naples.

Zoroaster and Leonardo reach Naples and find the citizens in a panic as the Ottoman Empire is nearly there. They get into a fight with some random Labyrinths and one informs them that Carlo is gone already. That man then impales himself on Leo's sword and slowly dies. They later reach the Naples war room and we see Leonardo and Lorenzo reunited for the first time since the season began. It's then that Lucrezia arrives as an emissary for Bayezid's forces and she reveals to everyone the truth about fake-Pope Sixtus. There's not quite enough proof for him to be removed just yet but more people are now in the know.

Clarice learns that Carlo withdrew a tremendous amount of money from the Bank of Medici. She is to blame for giving him that position of power. Vanessa's son is designated the temporary head of the Medici family while Clarice leaves in disgrace. This makes Vanessa the most powerful person in all of Florence.

Lorenzo visits Lucrezia in the dungeon and confronts her about her using him. It's a rather childish move, considering he was the one stepping out on his wife and children. He nearly chokes her but Leonardo shows up and stops him by talking him down. When he is left alone with Lurcrezia, they share a romantic moment together but it seems unlikely they'll be able to pursue a relationship anytime soon.

The best and biggest twist of all is saved for the end when Leonardo learns that the woman on the Bayezid's ship headed right for them is his mother.

Leonardo and the rest of his group are still on the ship headed back. Leonardo is trying to mend the brass bust and is annoyed at his not having the right tools to work more efficiently. Riario says he intends to return to the Pope, despite Leonardo's warnings that the Pope won't be gentle. They head out onto the bow of the ship and note that their friendship/alliance will come to an end once they reach the oncoming land.

The oracle has been questioning Lucrezia with the same three questions for several days now: Who sent you here? The Pope. Where are you from? Florence. What's your name? Lucrezia Donati. The Italian, Jacob Pasha, comes in and asks what she has learned. Much to Lucrezia's shock, the oracle states that there are two Popes, with one being kept in secret. Lucrezia's father is seeking war, which is another shock for Lucrezia.

Leo, Zoroaster, Nico, and Amerigo are back in Florence and it's raining. Amerigo invites them over for a drink but Leo wants to stop at Veroocchio's studio first. Verrocchio tries to tell him some news but Leo is too excited about showing him the head. It's then that Medici palace guards come charging in and take them all in chains to the Medici palace. Clarice is chained to a fancy chair. Federico da Montefeltro, Duke of Urbino, announces that the Pope paid him a large sum to take over Florence. Clarice says that Lorenzo has gone to undo Naples' alliance with the Pope but the Duke says it's more likely that he slipped off to France with a new mistress.

The Pope wants Lorenzo to surrender the bank of Medici. Lorenzo offers to give all the Medici gold to King Ferrante if he will guarantee the safety of Florence and its people. The Pope insists that it's not a negotiation but Ferrante says that being offered the opportunity to become the richest man in Italy indeed does make it a negotiation.

Leo and Nico are thrown into the prison where they are reunited with Vanessa, who is very close to giving birth to Giuliano's baby.

Ippolita gets affectionate towards Lorenzo in the dining hall, an unwise move when pretend-Pope Sixtus is skulking around.

Riario visits the true Pope, Francesco, and begs for forgiveness. Francesco refuses, reminding him of how he stood by while his youngest daughter was killed and the fact that his actions led to Lucrezia having to whore herself. Riario says if he is not forgiven, he will have nothing. Francesco replies, "Nothing is what you deserve." It's a moving scene for Riario, as he seems to be truly repentant and tearfully walks off while leaving the keys and heads to the Pope's chambers.

Leo is brought to and put in the stocks and is temporarily left alone with Carlo, who is also in the stocks. They're meant to be tortured but Zoroaster and Amerigo show up disguised as the Duke's torturers and knock out the guard before releasing Leo and Carlo. They meet up with Verrochio and Leo is set on their taking back he city. Captain Dragonetti reveals himself and discards their initial plans to get into the Palace. But then Leo has an idea: the windows! He's off on one of his whizzing mind-palace moments and a plan is concocted; in short, Leo will gas the Palace.

The oracle brings Lucrezia some water and assures her that she did help by informing them about her father. She sees war in every possibility her father imagined but he will bring peace when he is Pope again. She also says that the dead are always peaceful.

Leo has put a catapult together that will deliver his chemical concoction. He chats with Carlo, who is curious about the Book of Leaves. Unfortunately, Dragonetti, Amerigo, and Zoroaster get captured while attempting to steal pliable needed for their plan. Carlo is able to help Leo with the situation by reminding him of the grate that leads to the forge. Nico defends Vanessa from the unwanted advances of a jailer and it inspires the others in the cell to keep him from going through with his intentions to force himself on her.

Leo and Carlo climb up the forge chimney and reach the rooftop. They go about leaping from one rooftop to another and Leo reaches a spot where he is able to watch the Duke's festivities. Clarice is dolled up like a peacock and is forced to serve drinks. The Duke warns her that she'll give herself to him willingly, the only way he will have her. The Duke then demands entertainment and brings Dragonetti, Amerigo and Zoroaster in. Amerigo and Zoroaster are tied together and directed to fight to the death. Amerigo lands several devastating blows.

Leo has prepared the gas and drops it down into the room where it explodes, knocking everyone out except for the Duke who had covered his mouth. Leo rappels down and also covers his mouth before grabbing some swords and following after the Duke. They're both strong fighters but Leo is able to use the fact that the Duke has only one eye to calculate a disadvantage. He breaks off the tip of one of his swords and puts it down, betting that the Duke will pick it up and he does. He keeps trying to cut Da Vinci but he's unable to do so, as his lack of perspective has been his undoing. Leo gets the upper hand and then Clarice comes in, ordering him to stay his hand before taking a sword and stabbing him through his good eye herself.

Lucrezia is bathed and scrubbed in front of Jacob.

Riario walks into a lake while it's raining and declares he will embrace his penance bfore slitting his wrists. But a hooded figure is shown to be watching him from afar. There's no way this is the end of Riario.

The entire city of Florence is celebrating its freedom and Clarice is dressing in the Palace to join the festivities. She thanks Leonardo and he says that anyone would have done the same in his position. She doesn't understand his humility and he says he has had an enlightening. She returns his sword to him and says there is a reason Lorenzo wanted him to have it. Verrocchio runs in and says he has something urgent to show Leonardo.

Lorenzo comes to speak to Ferrante but he is dead. His eyes have been removed by Alfonso, who summons his wife and orders her to render the king's verdict: "He rejects your offer and will honour the agreement to be the sword of Rome." Then the evil Pope comes in to demand the gold.

Verrocchio has brought Leonardo back to his workshop where he as reassembled the brazen head and Leonardo's mother's message is played in its entirety. "Leonardo my dearest, I was betrayed. I could not keep the Book of Leaves here. The only way you will find its location is if you give up your quest for me. You must beware of the Labyrinth. Beware the Enemies of Man. They are everywhere." Additionally, there are musical tones in the background forming a coded message.

Riario wakes suspended upside down . A man who had apparently rescued him tells him that he was dead but now he is born again. He says that they are the Enemies of Man.

Leonardo deciphers the notes and from them realises that his mother is alive and in Vinci. Verrocchio walks off to prepare the supplies they'll need to take the trip. It's then that Carlo reveals himself and says that the head is from Leo's mother and she too will pay for the sins of Daedalus. Cargo slices Leo down the chest and Leo realises that Carlo is the Labyrinth. Carlo had taken the book from the Vault of Heaven but Leo's mother had stolen it back and disappeared with it. Only one map was left and da Vinci has led them right to it.

Verrocchio comes in and Carlo axes him in the stomach when he tries to help the wounded Leonardo. Leo cuts the rope which sends a flying machine knocking Carlo back. There are voices calling so Carlo pulls some shelves down and starts a fire before heading out. Leo cradles the dying Verrocchio and promises to fix this and make things right. Verrocchio's dying words are, "I know you will, my boy. You know no other way." Leonardo lies beside him while the workshop burns.

Leonardo and Riario are imprisoned yet again. They're discussing their likely short futures and Riario reveals that he was raised in a monastery by the imposter-Pope. Ima visits them and says they will be sacrificed to please their gods so she and her people will receive access to the Book of Leaves. Zoroaster and Nico will be spared, as they are now slaves. Leonardo is able to get a message to Zoroaster telling him to get out of there. Nico kills a guard and the pair set out to find an escape.

Ippolita tells Lorenzo she wants to run away with him but he is committed to the people over which he rules.

Leonardo and Riario are led up to be sacrificed, as they were seen in the season's opening. Zoroaster and Nico are still looking around trying to orchestrate a way for all of them to go free. Riario is about to be killed but Leonardo is able to get the jump on his captors and holds a sword to the neck of the leader. He addresses the crowd while Ima translates. He says that he had gotten close to the Book of Leaves and implores them to give him permission to return to the Vault of Heaven. A bomb goes off, courtesy of Zoroaster and Leonardo steals the ring back from Ima.

The Sultan's son visits Sixtus but since he didn't know that Lucrezia had not visited him under Sixtus' orders, he and his men are thrown out after some wicked sword-fighting and combat. Lucrezia is meeting with Jacob Pasha, who is an adviser to the Sultan. He knows her true identity and threatens to expose her, thereby undermining whatever plans she has in being there.

Ippolita's husband Alfonso schemed with Sixtus against Lorenzo. Piero meets with an emissary but ends up kidnapped by pirates. Ippolita has Lorenzo meet with them to try to earn favour. Lorenzo and Ippolita are able to best the pirates but Ippolita reveals that she had orchestrated the entire thing to make Lorenzo look good.

Leonardo, Riario, Zoroaster, and Nico head into the vault, pursued by Ima and her people, and lock themselves in to lock their would-be captors out. Leonardo hears his mother's voice and grows frantic but still manages to get the vault open. Upon getting inside, he finds a shiny metal head that plays a recording of his mother's voice. He's able to hear a longer message from his mother that tells him that the only way he can find the Book of Leaves is to give up his quest to find her. They must then make their escape and Leonardo instructs them on how to fashion a parachute. They all jump out of the vault with Leonardo going last while Ima pleads with him to not take the book from her people. He tells her there was no book and she says, "Then we are all doomed." Everyone lands relatively safely but Riario ends up with a broken leg. Zoroaster wants to leave him behind but Leonardo and Nico insist on bringing him along.

Lorenzo begins having sex with Ippolita but they are interrupted by a message saying that the king will see him now. The meeting goes well but then Alfonso returns home with Sixtus, who demands Lorenzo's surrender.

Leonardo and the others are waiting on the shore. In private, Riario tells Leonardo about how Sixtus tested his resolve. He tasked Riario with killing a Jewish prostitute and as he carried out the task, he realised that he was killing his own mother. Riario says he has been foolish to follow the Book of Leave to the end of the world, thinking it would absolve him of his sins. Da Vinci remains intent of finding it. It's then that they spot the Amerigo headed their way.

Ima announces that she and Leonardo will be entering the vault alone, and Riario is less than pleased about this. But then her father announces that all of Leonardo's company will enter the vault with them.

Clarice continues to enjoy her affair with Carlo. While the eye-for-an-eye policy may leave the world blind, it's not much of a stretch that she would find comfort in the arms of another given Lorenzo's horrendous mistreatment of her. Assassins break in and Carlo fights them off in magnificent fashion, leaving one of them dead. Clarice ushers Vanessa away, wanting her unborn child to be further protected. It all appears to be a continuation of the scheming going on by people looking to take over the bank of Medici.

Leonardo, Ima, and the others must work together to get to the Vault of Heaven, as there are many booby-traps through which they must safely navigate. To begin, Leonardo had to design a self-powered cart which was light enough to cross a path to the other side. Using some ropes, Leonardo used a lever on it to open the door and allowed the group to reach it without being harmed. However, Ima's father refused to continue on, telling her he would mourn the loss of her life when she failed.

The second test requires Da Vinci's strong understanding of numbers. The platform on which they are standing is gradually receding but Da Vinci manages to figure out that the keyhole for which they are searching is actually on the bottom of it.

Throughout the episode, we also see Lucrezia visiting Bayezid Osman, the son of a Sultan in the Ottoman army. She appears to be aiming to recruit his allegiance, telling him she wants to bring him to Rome, though it's not yet clear what her larger plan is. Bayezid ends up taking Lucrezia captive, not trusting her.

Leonard successfully makes it past the puzzle of the third test that showed the men working together only for Ima to pop back up and double cross them. She was not happy about his entering the vault without her and says she knows his heart belong to another. They hear a voice calling Leonardo's name before they head out, with Leonardo certain of it being his mother. We had to know this betrayal was coming, given the opening scene of the season and now we're left to wonder how Da Vinci will manage to think his way out of this one.

Ima brings Leonardo to her room and tells him that soon he'll get into the vault of heaven and that they must become one together. He interprets this as a marriage proposal but they're then interrupted by her father, who wants to put Leonardo through trials to earn her hand which he will presumably fail and die in.

Zoroaster tries to make a move to kill a sleeping Riario but Zita stops him, insistent that she knows the goodness in Riario better than him.

Lorenzo is chained up and being whipped by Alfonso who wants Lorenzo to tell him about his wife. He asks what he has that charmed her way back when. Lorenzo tries to tell him it was a very long time ago but Alfonso is furious by Ippolita's seemingly unresolved feelings for him. Lorenzo snaps back that it was his tongue and the beating carries on.

Leonardo is brought out to begin his trials for Ima's hand. She presents him with one of her hair pins and he reluctantly gives her Lucrezia's ring that he has continued to wear around his neck. Another person must submit themselves to spill blood on Leonardo's behalf. Riario is chosen and Zita attempts to take his place. Riario tells her he requires to stay safe and that God will protect him.

Lorenzo is put back in his cell. He has a vision of the ghost of his brother when Ippolita comes to visit. Lorenzo asks her how to win this game and she says that it's a death trap which consists of him having one arrow to kill a wild horse that has a rope tied to it that will hang him if he can't kill it. She suggests he use the arrow to kill the king which will make her queen. The only problem with this is that he would be dead. Once she has left, he continues the conversation with his dead brother. He advises Lorenzo to think of whom he hates more than anyone in order to steady his aim since hate is what spurs him on most.

Leonardo must put his hand in a box containing a poisonous snake. He is bitten and the poison begins taking effect. Riario must go into a corn field where he will be hunted by three predators. Not only must he survive, but he must find the antidote for Leonardo's snake bite.

Lucrezia is on the road to Constantinople with her assassin. She is uncertain about her father's motivations, remembering how he did not react strongly to seeing her after so long. The assassin passes and then Al-Rahim arrives, admitting to having drugged him. He wants to prepare her for the possibility of the Book of Leaves falling into the wrong hands. He summon her sister's spirit and Amelia tells her the deaths that have and will happen have to to happen. She wakes her assassin and the three of them head towards Constantinople. Al-Rahim tells her she must remember her training and the fact that there is a labyrinth if she is to stop the potential evils of the Book of Leaves.

Leonardo is give "The Rope of the Dead" by Ima, which he drinks. She then suggests that they unite their bodies as one and though he is fading in and out, they have sex. All the while, Leonardo goes back and forth between seeing her as Ima or Lucrezia. He then has a vision of himself being told by Ima to follow the three turtles. After doing so, he sees himself as a baby and there are other spirits. A voice calls him and it's Guiliano, who presents him with a riddle. Once Leonard solves that, he is sent down another doorway. He follows it and has a vision of the Mona Lisa in a museum. He speaks with a man about why the painting is important and they note that the background is odd. Following this, he sees a vision of himself as a dying old man who warns him that he mustn't fail, lest the Book of Leaves fall into the wrong hands.

Riario wakes in the middle of a cornfield with body paint on him. He is attacked by one of the hunters but is able to kill him. He hides in the dirt and attacks another, successfully taking him out. The last attacker proves more difficult but Riario is able to stab the man's eyes out.

Lorenzo is brought forth to complete his test. He ends up using the face of his brother to steady his aim. He resents his brother for many things, particularly his dying before him. Lorenzo is successful in killing the wild horse. The prince is enraged but the King appears almost impressed. Lorenzo shouts out, "No more games!"

Riario's final task is to kill Zita. She tells him to be swift. Leonardo is struggling to exit his vision while Zita continues to coach Riario through what must be done. She reminds him that he has said many times that Leonardo must live. With her guiding hand, Riario kills Zita and cries as she dies. Leonardo sees Zita on his way out of the vision and she tells him to tell Riario that she forgives him. Leonardo makes it out just in time and is given the antidote. Everyone has passed their tests. When alone with Leonardo, a heart-broken Riario warns him that if they do not get the Book of Leaves, he will kill him.

Da Vinci and his crew arrive on the shores of the New World and he's now sporting the long locks seen in the flash-forward of the season premiere. Vespucci and Zoroaster spot the wrecked ship that Riario had been on up until the storm. Da Vinci is quite intrigued by all the new sights to see and experience but Zoroaster is not fond of roughing it in the jungle. They encounter some Natives briefly before being descended upon by more and being captured by them. Da Vinci wants to decode their language and communicate while the rest are too busy being terrified.

Lorenzo and senior Da Vinci are imprisoned by Prince Alfonso of Naples, whose wife had been formerly "involved with Lorenzo. Alfonso had also previously been seen duelling Da Vinci with two swords in hand. They are invited to have dinner but after Alfoso drops several insults regarding Leonardo being a sodomite, the pair pass out from the drugs within their food and wine.

Carlo de' Medici is placed on the board of the Medici bank and there's a great deal of sneaking, as they seem to want Carlo to betray Clarice, whom Carlo had previously been flirting with in her bedchambers. Vanessa overhears this conversation and relays it to Clarice, who is furious. The bank announces that they want Clarice to stand down. They call for a vote and Carlo exposes the treachery in the bank's council, siding with Clarice instead. He presents a treasonous letter to her that leads to one of the bank council members being taken away.

Leonardo and the other captives are led up a mountain trail. Zoroaster escapes from his restraints and a scuffle ensues. The Natives are able to maintain their upper hand and lead the captive men to a native woman who appears to be high ranking within their society. She takes the key that Leonardo is wearing around his neck.

Lorenzo wakes up in a dungeon to find the King of Naples dissecting a human body. Lorenzo pleads for Florence, but the King simply continues to pull out organs while rambling about the banks. The King shows Lorenzo through his Black Museum, where he keeps all the bodies of his victims. Meanwhile, Clarice begins a sexual relationship with Carlo, which Vanessa spies while walking through the palace.

Leonardo, Zoroaster, and the others are brought forth to a ritual complete with the high priestess seen from the season premiere. One of the captives is pulled forward and is forced to choose one of the items  off of an alter. He chooses one, saying he wants to be a warrior, and then a native takes it from him and bashes him in the head repeatedly. Another captive chooses a chalice of wine and is also killed. Next up, it's Zoroaster's turn to choose an item and Leonardo's mind races to figure out the riddle. Leonardo can tell that the native woman from earlier wants them to succeed while the male in charge wishes them all to fail and die. Finally, Leonardo uses his brilliant mind to piece everything together, realising that the natives worship corn and the various items on the table are items used to plant corn. He rushes up and utters words in their language (which he has apparently now decoded). Zoroaster is put back, while Leo reenacts the planting of corn. The natives begin chanting and Leonardo and Zoroaster are permitted to live. The native woman quietly speaks to Leonardo and even tells him his name.

Leonardo and Zoroaster are placed in a cell where they find Nico and Riario already there. Zoroaster attacks Riario but after a bit, Nico stops him, believing that the only way for them to get out of their predicament alive is to work together. Leonardo agrees, much to Zoroaster's frustration. They are then visited by the native woman, Imaca the high priestess, who tells Leonardo that she knew his mother. She also reveals that she can speak English. She takes Leonardo out of the cell and teaches him about his mother and her quest for the Book of Leaves.

Lupo shows Lucrezia and her assassin how to enter the Vatican but tells her she should go in alone. She tells him about how her uncle always believed he would have had led a better life if he had been born first. He attempted to drown his brother as children and attempted to use a prepared alibi but his brother survived the attack.

It's been ten days on the boat and Leonardo is told that they have used up half their provisions due to the unforeseen addition of slaves to look after. He is then summoned below deck to see that the slaves are praying. They are afraid of sailing off the edge of the world and his inner circle want to kill them to prevent mutiny. Leonardo asks for a chance to teach them that the world is round. Meanwhile, Riario is shown to be growing closer to the woman he has begun having an affair with.

Lorenzo is shown to be travelling to the Vatican with Piero. Lupo brings Lucrezia down to meet her father. In a flashback we see her meeting him for the first time and not long after, his brother and Riario attacked to switch him out of the position. The Pope tells her that he rejected Leonardo's offer to be broken out because there is a bigger strategy in play and he asks her to have faith in it. Riario visits Nico and presents him with some drawing supplies. They chat and engage in a battle of words, with Riario trying to manipulate Nico to his side and Nico maintaining unwavering loyalty to Leonardo.

Leonardo attempts to instruct the slaves on the world being round and they remain somewhat skeptical. Leonardo says he can prove the legitimacy of his claim if they'll only wait four hours to see Venus in the manner he has predicted based on his studies of the stars. Riario attempts to discuss the Book of Leaves with Nico but they are interrupted by members of the crew who warn Riario that a storm is coming and they might crash.

Lorenzo and Piero set up camp for the night and discuss Leonardo. Lorenzo is amazed that Piero is not proud of any of Leonardo's many accomplishments. They are approached by preachers they had previously encountered that were selling pardons (remember that period of history that that was practiced?). They tell Lorenzo they know who he is and attempt to extort money from him. A fight breaks out and Lorenzo kills them. Following the victory, Piero admits some pride in Leonardo but that the situation is complicated because of his relationship with Leonardo's mother. Later, they are captured by border guards.

Lupo shows Lucrezia the Vatican library and a special sword in it. She wants to take it and Lupo objects to that plan. A guard shows up and after taking a moment to consider his dilemma, Lupo kills the guard and allows Lucrezia to leave with the sword.

Leonardo shows Adana to the deck and allows her to look through his scope. Venus is crescent-shaped as he promised but it is on the other side so she calls out to the slaves that Leonardo will lead them to their doom and a fight breaks out. Da Vinci's side is able to regain control and his men want to throw the slaves overboard. Leonardo orders them to put the slaves back in chains, leading to an argument between him and Zoroaster. Zoroaster reminds him the stars don't move as quick as he does. This leads Leonardo to have a revelation that Venus doesn't orbit Earth but it and the Earth orbits the sun. Still riding the high of this discovery, Leonardo decides to re-free the slaves. But when he and Zoroaster go below deck, they find that all the slaves except Adana have killed themselves. They release her from her chains but then she holds Zoroaster at knifepoint, begging them to kill her. They get the knife from her and she begins crying.

Lucrezia reunites with her assassin, sword in hand, and prepare to leave for Constantinople. In another flashback, we see Riario promising her and her younger sister a stay of execution. However, her uncle snaps her younger sister's neck. Lucrezia and her father are horrified. Riario apologises to Lucrezia but she responds by sitting in his face. He tells her if she breathes a word of this to her adopted family, they will be killed.

Riario's boat has been caught in the storm. It's unclear who on board survives. Leonardo speaks with Zoroaster, saying they need to protect Adana from herself.

Da Vinci impersonates Riario to get the ship back but Prince Alfonso sees through the disguise and the two engage in a swordfight. Zoroaster jumps ship to avoid being captured and Leonardo loses the sword fight, fleeing afterwards. But before jumping ship, he spots slaves below deck, and tosses his knife down to them.

The pope declares Florence excommunicated after learning that Lorenzo has reclaimed the city and Cardinal Orsini has been hanged. Vanessa struggles to adjust to life in the palace and butts heads with Clarice as to what's best for her child.

Da Vinci decides that if he can get the slaves on the ship free, it will help him to reclaim the ship for his journey. Lorenzo tells Clarice about the ex-communication and how now no Christian will be able to trade with them.

Da Vinci examines animals at the market to try to determine a means of travelling on or under water. Zoroaster punches out a merchant who had begun to recognise them on wanted posters. Lucrezia orchestrates an attempt on Cardinal Lupo Mercuri's life in order to threaten him and force him to break into the cell and speak with the mystery man.

Lorenzo and Clarice argue. She thinks he blames her for Guiliano's death and slaps him for being subtle about the implication. She tells him she has tried but he has kept her outside her heart. She takes a knife and cuts up his portrait of Lurcrezia, pointing out how his instinct was what allowed a Roman spy into their wall. Lorenzo is horrified upon learning that Lucrezia was a spy and that she played a part in bringing about his brother's death. He promises to save Florence and leaves in disguise.

Da Vinci has built an old-fashioned submarine to get him and Zoroaster to the ship. Lupo breaks into the jail, kills the guard and addresses the man in the shadows of his cell. The man identifies himself as "the one true hope," and reveals himself as the real Pope.

Amerigo boards the Sentinel and sells Leonardo out to Alfonso. Alfonso searches for Da Vinci's discarded blade and one of the slave womyn rushes forward and tries to kill him with it. He takes the knife from her and renames her "Toy" before having her sent to his chambers. Lupo learns that the real Pope has been in prison while his brother has been acting as pope. Lupo tests him by asking why the fake Pope took the name Sixtus and the imprisoned man is able to provide the real answer.

Da Vinci and Zoroaster have to paddle harder in the submarine to avoid hitting a wrecked ship, thereby using up more of their limited oxygen. They've made it under the Sentinel and clamped on but now the sub is leaking and they're quickly running out of air.

A black man visits Clarice in the hospital, claiming to be Carlo de Medici, a love child. She doubts his claim but he knows about a secret room and other details about the palace. Lupo confronts Sixtus about his name, and the Pope reveals he is an impostor.

Leonardo and Zoroaster must wait till it's dark before they break out of the sub and while they wait, Leonard hallucinates about Lucrezia and Al-Rahim. Zoroaster gets both of them out and Amerigo starts a fire on the ship before throwing them a ladder to climb on board. Leonardo visits the slaves and asks for their help. While they are being unchained, he heads up to confront Prince Alfonso who is in the midst of raping the slave woman. Leonardo and Alfonso engage in a sword fight that brings them out on the deck of the ship. Just when Alfonso's about to kill Leonardo, the slaves reveal themselves and stop him from doing so. Leonardo claims the ship for his own and before Alfonso is taken away, the slave woman Adana carves the word "Toy" into his chest in her language.

Lupo visits Lucrezia and asks her how she knew about the pope. She tells him the the real pope is her father. Now she wants to see him. Alfonso is sent off the ship after he spouts some more rudeness at Leonardo and Leonardo reminds him that he has lost. Leonardo tells the slaves that they are free to get off the ship at the next port, or if they like, they may accompany him on his journey and get half of what they find. Leonardo has a vision of Al-Rahim who tells him he might kill those who help him and his plan will either bring enlightenment or loss.

Lorenzo is still trying to kill Leonardo, who informs him about the blood transfusion. He then begins hollering, wanting to know where his brother is and Vanessa tells him that he died in battle. Lorenzo then asks to be taken home. Andrea tells him the streets are dangerous and the Pazzis are growing stronger, planning to invade the city. Da Vinci shows Lorenzo to the window so he can see the fighting happening down below. The city needs its leader.  Lorenzo is broken, grieving from the loss of his brother, saying all is lost. Vanessa then chooses this moment to reveal that she is pregnant with Guiliano's child. The news reinvigorates Lorenzo, who asks for a sword so he may return to the palace. Leonardo tells him he will need more than a sword.

Zoroaster and Lucrezia pop up to the surface. As it turns out, Lucrezia had passed him a hairpin via the kiss they shared before being thrown overboard, having remembered Leonardo saying that Zoroaster was a master at lock-picking.

Count Riario visits Nico, trying to coax him to his side through flattery and attempted manipulation regarding Leonardo's supposedly not valuing him. Nico asks why he is keeping him alive and Riario says it is because he likes him.

Clarice is visited by some men who want to take control of the Medici banks, believing Lorenzo to be dead. She orders them sent away. Leonardo gets to a high point with good acoustics and decides to have Lorenzo come up and speak to the people. He delivers a speech to rally them behind him and those that had previously been listened to the Pazzis instead let out the Medici rally cry. The Pazzis are forced to flee. Clarice, having heard the speech, opens the doors and orders the guards to go out and apprehend the Pazzi traitors.

Leonardo helps Lorenzo onto a horse and guides him back towards the palace while the Pazzis are brutally murdered. Lorenzo greets his wife by publicly commending her for her strength and bravery. She welcomes him home and Lorenzo rallies the people once more.

The Pope must re-evaluate his plans to seize Florence. He creates a new alliance and begins new plans to take over.

Lorenzo wants to get new weapons but Leonard says this will only temporarily hold off their enemies. He tells him about the Book of Leaves and how he believes obtaining it will put an end to the war. Lorenzo is annoyed by what he sees as Leonardo's abandoning the city but grants him permission to leave.

Clarice visits Franceso Pazzi, and tells him he will be killed the following morning, while all trace of Pazzi will be erased from history. She also tells her brother that he will be killed. He pleads for mercy, citing his profession as a cardinal, but she reminds him of his traitorous ways and the attempt made on their lives on a Sunday. He says he is her brother and she responds that she has no brother.

Zoroaster and Lucrezia steal some clothes and prepare for their journey back to Florence. Zoroaster makes it back to Leonardo's workshop and tells him about Nico's being Riario's captive. Leonardo is upset about both this and not having his ship, crew, or map to pursue the Book of Leaves. Zoroaster says he has someone who can help but tells Leonardo he must stay calm. It's then that he reveals Lucrezia being with him. Zoroaster and Andrea leave them alone. She provides the name of a man who can help him get a ship, crew, and a map. She wants nothing in return except for Risario dead. She admires Leonardo's tenacity in fighting to move past the restraints of his birthright. Leonardo returns a pendant that belonged to Lucrezia's father, saying that perhaps she could return it with his regards. She says that it's hers now and wants him to keep it. She will have to leave him in order to be free and they both shed tears at having to part.

The people of Florence gather to watch Francesco's execution. Both he and Clarice's brother are hanged and the people cheer. Zoroaster is not pleased with Lucrezia's idea, telling Leonardo is not to be trusted. Their relationship is still tense. Zoroaster says he will follow Leonardo to the end of the earth to get Nico back but after that, he'll be gone. He doesn't care about the Book of Leaves. They come to find the man Lucrezia advised and he was playing dead till Leonardo figures out he's faking since the death-stench was wrong. The new plan is to head to Pizza and steal one of their ships.

Vanessa visits Clarice, who tells her she will stay with them since Lorenzo has found hope in her offspring. Vanessa is not pleased, preferring the freedom from outside the palace walls, but she doesn't have much of a choice. Lorenzo practices his eulogy for his brother's funeral. Clarice comes in and comforts the grieving Lorenzo. Leonardo visits Vanessa to say goodbye before he departs on his journey. She says she wishes she could go with him but Leonardo says he wouldn't be able to keep her safe, let alone her child. Leonardo tells her the Medicis are wise will come to realise how lucky they are to have her with them. Leonardo's father comes in to tell Leonardo that Lorenzo wants to have a final word with him. Leonardo tells his father to take care of this bastard better than the last one (meaning himself).

Lorenzo asks Leonardo if he really believes the Book of Leaves with help and Leonardo says he believes it can save Florence. Lorenzo shows him a sword given to him by his grandfather. The sword is actually two swords in one. He was meant to share it with his brother but gives Leonardo the other sword, citing a script about blood flowing in veins. He asks Leonardo to return to Florence after his quest is completed, along with whatever wisdom the Book of Leaves contains. Leonardo notes that there are words inscribed on the blade. Lorenzo tells him it speaks of freedom and it is time for them to save Florence.

The episode begins with a flashforward of a shaggy-haired Da Vinci and Count Risario imprisoned. Their captors appear to be some sort of tribal folk. A sacrificial ritual takes place, with a woman getting her throat slit by a figure wearing a large gold mask. A woman wearing a large head piece tells them them Patamama shall drink their blood.

Six months prior to this, we take off mere moments after the attack on the Medicis. Da Vinci has escaped with the wounded Lorenzo through a vent beneath their feet. Lorenzo is still vowing to get vengeance for Da Vinci's affair with Lucrezia. Count Risario is determined to get confirmation of Lorenzo's death and follows after them with some of his men.

Zoroaster and Nico observe the smoke rising from the city from afar. Nico wants to go back to try to help, but Zoroaster says they should carry on and that at most, they can delay the ship they'll be taking.

Clarice barely makes it past some men after her and her children and upon getting back into the palace with her guards, she realises her youngest daughter is not with them. She frantically pound on the locked door and her daughter is nearly trampled outside but Dragonetti is able to grab her and get her inside, thus reuniting her with her mother. In private, she tasks Paprizio, one of the servants, with a bottle of poison to be mixed with honey and administered to the children if the palace walls are breached. She also orders her brother to be killed for his role in the attempt on their life and sends out a search party to seek out Lorenzo. Guards throw things down to fight off the people trying to get in the palace.

Da Vinci is able to use his smarts to get him and Lorenzo away from Count Riario and back to safety at his workshop. Meanwhile, Riario sets off for the Vault of Heaven to obtain the Book of Leaves, after getting information of Lucrezia by threatening to torture her. She gives up the name of a ship - the same one that Zoroaster and Nico are set to be on.

When Da Vinci wakes, he goes down and finds that Lorenzo is running dangerously low on blood. Using his expansive knowledge, he performs a tremendously old-fashioned, but effective blood transfusion using some sheep intestine and the assistance of Vanessa and Andrea. As Da Vinci begins to grow delirious from blood loss, he hallucinates himself reunited with Lucrezia.

A man manages to lie his way into the palace and nearly kills Clarice but she remains determined to stay in the palace, saying that Medicis do not run.

Vanessa grows emotional and frightened about her pregnancy but Andrea advises her to keep calm and keep the parentage of her child secret. Da Vinci drifts in and out of consciousness. Andrea tells Da Vinci he will put a stop to the blood transfusion, but Da Vinci frantically tells him not to do so until Lorenzo has recovered. He passes out again and Andrea tells Da Vinci he will not let anyone else die and removes the sheep intestine.

Pope Sixtus learns of Risario's crusade for the Book of Leaves and his reaction seems foreboding of the disasters to come as seen in the episode's flash-foward. When Zoroaster and Nico board the ship, they head to meet the captain, where they find Risario already on board. He decides to tie Zoroaster and Lucrezia together and place them on the edge of the plank. He says a blessing. Zoroaster tells Nico to kill Risario the first opportunity he has. Nico has been left alive since Risario believes he will be useful. Zoroaster and Lucrezia kiss as they find themselves in the face of death.

Da Vinci hallucinates another meeting with Al-Rahim, who is angry that he saved Lorenzo and Florence instead of following his destiny. He tells him there will be devastating consequences for these actions, and enemies far more ancient than the Vatican. As he is waking, he hallucinates an enemy wielding an axe and wearing a bull's mask. Lorenzo, having woken from a successful blood transfusion, attempts to kill Da Vinci, as Zoroaster and Lucrezia are pushed overboard.
